I've has this problem as well, using Tomcat 4.0.3 on Sun's JVM 1.3.1 on Linux. 
I believe it has something to do with the Jetspeed Security module, by narrowing
down the problem occurring whenever I had any configuration lines of the form

  services.JetspeedSecurity.* = *

in my JetspeedResources.properties file.  No such lines, no problem shutting the
server down.  Of course, without the configuration, I can't log into Jetspeed!

2002-03-27 12:30:05  -- INFO -- Turbine: Done shutting down!
2002-03-27 12:30:05 StandardManager[/agent] Cannot serialize session attribute

java.io.NotSerializableException: org.apache.jetspeed.om.profile.BaseProfile
