Ok, I have figured it out (I think)
run.classpath is a property set by netbeans.
It is ':' seperated.
One can convert this to native seperation by:

<pathconvert pathsep="${path.separator}"
             property="run.classpath.converted">
    <path path="${run.classpath}"/>
</pathconvert>

<echo>${run.classpath.converted}</echo>
This is still a string and thus will have issues with spaces
etc.
