IIRC, this was understood behaviour when I wrote the update code. It does
break the similarity between the jar task and the normal jar tool, however.
Shouldn't be too hard to fix (with any luck).

If a new manifest is specified, I reckon it should entirely override the old
one - does that make sense to everyone?
